The Black Stars needed a draw to secure a place in Cameroon.
After a patchy display in the first, Ghana returned from recess a much better side.
Mohammed Kudus shot the Black Stars into the lead in the 59th minute.
The Ajax midfielder received a pass from Benson Annan, found his way into the South Africa goal area before firing a low grounder.
Percy Tau drew South Africa level after 3minutes to put Bafana Bafana back in the game.
South Africa however created some few more chances after the equalizer but for the excellent defensive works of Abdul Ganiyu and Nicholas Opoku.
Ghana still top the group with 10 points, same points as South Africa.
